Syncing problems from iTunes 10 to iPhone 6

Searching the forums I don't see anything quite like this, but I'm having problems moving songs to my iPhone.
I've built a substantial iTunes library over the last ten years, over 12000 songs. Many of those songs have custom start/stop times, which is the start of this sad story. After updating to iOS10 all those custom times stopped working. I thought I'd fixed it a couple times, but in the end a number of tracks always came up with the start/stop times not working.

I finally decided to remove and reinstall all the music. For some reason, several hundred songs have not moved over to the iPhone. There is no rhyme or reason to which; some were ripped from CDs, some are older downloads, some are quite recent. They are all marked by that segmented circle to the left of the title in iTunes. But I see no action associated with that symbol to force the transfer. I'm not sure if those titles might stream if given the chance; but that's really beside the point, I want those songs on my device. I use device and computer as permanent back ups for each other, but this is becoming unworkable.

And insult to injury, the custom start/stop times are not working again either. What's going wrong?
